 Overwriting?

Apache was one of the ports that needed to be updated. Aparently portupgrade overwrites certain directories in the process of running. Specifically /usr/local/www/data!!! Fortunately it shouldn't take me too long to rewrite what I lost, but I won't be running portupgrade again until I figure this out.

Is this expected behaviour, or did I do something wrong?

I would document everything you did, see if you can reproduce it and let freebsd-ports@freebsd.org know about it. Include the version of portupgrade you were running.
