you will use them to boot the system. IIRC, the order is kern.flp, then mfsroot.flp. This will boot the system into installation. You can then use an ftp based install to get the system up and running.
When setting up the freebsd portion of you hardisk, don't forget to make the DOS partition active again and don't forget a bootloader... freebsd messes with the master boot record and can render your windows installation useless if you aren't careful.
